A shiny Pokemon is a Pokemon that looks different then it's normal form. So you might of seen a black Rayquaza, a green Salamence or a purple Celibi. Those are just some shiny Pokemon. You might of gotten a light blue Turtwig and thoght that your games glitched but it's not. So, you can probably guess that this very, very rarely. Some people haven't even seen a shiny Pokemon in their game!
You have to be very lucky to catch a shiny in the wild. You can find shinys every where there is Pokemon. So there in the wild, eggs, trainers have them, in the battle tower and even places that you might not be able to have Pokeballs in eg: Trainer Battles, Battle Tower and at the start of the game. Every time you go into a battle there will be a massive 1 in 8,192 chance of seeing a shiny. That doesn't mean if you battle 8,192 times, you will see one. It is all ways the same odds.
You may think that since a rare Pokemon like this must have better IVs then others. Well, your wrong. Shinys have the same chance of IVs as a normal Pokemon.
There is no legit way to up your chance of getting a shiny. But it is easier to find a spot where the Pokemon you are hunting for, is only found. So if I wanted a shiny Magikarp, I would go to a water spot and fish using an Old Rod and fish till I found one. Or if I wanted a Gastly, I would go to the Old Chateau and battle till I found one. This doesn't up the chance of getting a shiny, but makes it easier because you know what kind of shiny your looking for.
If you see 1 of the Latis or Mesprit just say in the wild, and it's shiny and it runs away, don't worry. Like damage on them, it will stay shiny every time you see it.
And that is info on shiny Pokemon!
